Just in case you haven't figured it out yet...  I ran into the same problem.  Look into the log file, which is in c:\ by default and will be by date, so for today it is 2006-12-31.txt.  Inside the file you will see a log of messages that are inbound and which filters ORFilter used on those messages.  The one that was eliminating all of my inbound mail was the blackhole.compu.net online relay database (ORDB).  After disabling that, everything worked just fine.  To disable it, either go into the XML config file (usually in the c:\windows directory) and set the enabled flag to "false" or use the config tool.
